The film begins with a sequence of interviews in which Bob Parr, Helen Parr and Lucius Best —Mr. Incredible, Elastigirl and Frozone, respectively - reveal their perceptions of what it means to be a superhero like them. Soon after, a series of events lead to public opinion turning against superheroes; for example, the lawsuit filed by a suicide bomber Bob had rescued, or the damage to a monorail caused by the involvement of Buddy Pine - a child who idolizes Mr. Incredible - while Bob tried to apprehend the criminal Bomb Voyage. As a result of social unrest, the government establishes a "superhero relocation program" that forces the collective to lead an ordinary lifestyle and prohibits the use of their super powers.

Fifteen years later, Bob and Helen have three children - Violet, Dash and Jack-Jack - and live a suburban lifestyle in Metroville. Despite the validity of the relocation program and as a longing for their days as superheroes, Bob and Lucius clandestinely patrol the streets in search of criminal acts. In addition, Bob works as an office worker in an insurance company under the supervision of a strict and inflexible boss, which increases his discontent. One day, while witnessing a robbery near the office where he works, Bob gets angry and impulses his boss, which causes him to lose his job. Later, after returning home, he receives a message from a woman named Mirage, who convinces him to resume his identity as Mr. Incredible for a mission that requires destroying a malfunctioning robot, "Omnidroid", on the remote island of Crazy sticks. Bob tricks the robot into its interior and disconnects its own source of energy, for which it is rewarded.

Excited to resume his role as a superhero, Bob returns home and undergoes rigorous physical training to continue his work for Mirage for a couple of months. Due to the poor condition of his old suit, Bob goes to designer Edna Moda, a specialist in making costumes for superheroes, which produces a new one for him and his family. On his next visit to Palos Locos, Bob discovers that Buddy Pine is Mirage's boss, whose resentment since he was a child towards Mr. Incredible has led him to assume a supervillain identity as "Syndrome." In the process, Bob learns of his responsibility in the death of several retired superheroes whom he hired to face the Omnidroid and thus perfect it. The goal of Syndrome is to send a definitive prototype to Metroville and control it to wreak havoc in the city until he appears and defeats the robot, so that everyone considers him as a "hero." Later, his proposal is to commercialize his inventions so that everyone becomes superheroes and thus his meaning is corrupted before society. However, aware that Bob already knows his perverse intentions, Syndrome imprisons him on the island. It is not until Helen visits Edna to ask about her husband's whereabouts, that she reveals the new costumes she designed for her and her children, and activates a radio beacon with which they locate Bob.

To move to Palos Locos, Helen - in her role as Elastigirl - borrows an airplane in which, to her surprise, her children Violeta and Dash also travel, while Jack-Jack remains under the care of a teenage nanny in Metroville . Syndrome receives the radio transmissions generated by Elastigirl from the aircraft and proceeds to destroy it with missiles, although she and the children escape shortly before the vehicle. Once safe, Elastigirl infiltrates the villain's base of operations and discovers the intentions of taking the Omnidroid to the city with the help of a rocket. Simultaneously, Dash and Violeta are chased by other robots in the service of Syndrome. Eventually the Parr family is reunited in the depths of the island after Mirage releases Bob due to differences with his boss's ideology. However, Syndrome manages to capture them and imprison them in their base of operations, while keeping the transfer of the Omnidroid to Metroville.

The Parr escape with the help of the force fields of Violeta and Mirage, which oversees the transfer of superheroes to the city by means of another rocket. When they arrive in the city, they realize that the Omnidroid has developed such a level of artificial intelligence that it refuses to be manipulated by the Syndrome by means of a remote control. Together with Frozone, the heroes team up to face the seemingly invincible robot. Eventually they cheat the Omnidroid and get it to destroy itself after attacking its energy source. On the other hand, when they return home, the Parr discovers that Jack-Jack has Syndrome in his possession after snatching it from the babysitter.
